You can select the whammy/harmony type via MIDI program change (PC), and you can control the treadle via MIDI Continuous Controller (CC).

I used to run mine this way too. I never run audio cables out to my pedalboard and back. Keeps setup/teardown simple and helps keep noise out of your system.

....however, he does have a bunch of other fx out there on his board, which negates the noise thing.
