I'm building a Noisy Cricket, and I want to be able to switch one of the caps from 47 nf to 1 uF with a DPDT. Are there any drawbacks (i.e. pops or other weird noises) to wiring caps like this?

yup, that'll do it. it will probably pop, especially if it's the input cap. but i've done that and it works fine.

Is there any way I can avoid that? What if I use a SPDT like this?

The SPDT will work as well as the DPDT version, and neither will have better pop characteristics than the other.
However to minimize popping, solder a 1 meg resistor across the outer terminals (as drawn) of your switch. That means that whichever cap is currently switched into the circuit, the other one is also attached through a very large resistor. However the resistor will always keep the unswitched cap at the same DC level as the switched cap. This will go a long way to minimizing pops.
